My old ULI for MAC has inputs for two voltage probes. Can I use two
probes simultaneously? For example, is it possible to use probe-1
between potentials of 0 and 4 volts and probe-2 between 5 and 9 volts?
I am affraid to try because negative inputs of two probes can possibly
be connected to a common reference or ground inside ULI. Are two inputs
really independent? I have no electronic diagram of ULI.

Analog inputs of an ULI are 0 - 5 V, and they do have common ground.
Voltage Measurement Leads, that come with ULI, use these input directly.
Current and Voltage Probes (see http://www.vernier.com/probes/cv.html)
provide diffential inputs, which do not have common ground.
