You might want to look into V-Python. It isn't software, but it is a
unix-based programming language that is specifically adapted to
three-dimensional representations, and which allows simulations in
3-d to be created fairly easily. One can even create videos in
V-Python that can be viewed in 3-d with the traditional 3-d viewing
