This is because we take the zero of the gravitational potential
energy to be the position where the bodies are seperated by
infinite distance. This is arbitray. You can take the GPE to
be zero when the two bodies are closest. Then it will be always positive.

That is true, but irrelevant. Gravitational field energy is still
always negative.
